Couple of questions
Which transmission needs to be figured out.
Could you provide a picture of the pan? Can you describe the shape of the pan? What letters are on the shift indicator in the dash P _ _ _ _ _ _? How does the fluid condition look? Was anything done to the car such as carburetor/linkage repair before it stopped upshifting or did it just stop upshifting?

Bop
BOP = Buick Olds Pontiac. Chevy Bell housings are shaped differently. BOP does exclude Cadillac which did use a BOP configuration. I believe that some of the Cadillac TH 400's would work in Buicks, Olds and Pontiac if the tailshaft was the correct length, probably worked in the large body cars only. There is a universal case that does fit all of the configurations.
How do you know it skips second? Is it possibly not going into first and shifting from second to third? Will it go into second manually?
The problem may be with the cable adjustment to the "TV?" cable on the drivers side at the throttle linkage since the carb and intake have been removed to replace the cam. Vacuum changes from the camshaft should not matter on a 200 transmission because they do not use a modulator IIRC.
