What would cause these 2 panels to be out of alignment?

 

How about a picture inside of the door with the door open. From this angle, it appears the door panel is the wrong one for this body and the matching inside quarter was somehow made to fit. Possibly a door panel from a four door attached to the two door body.

What Ed said....the rear panel looks to be way too long. What the heck is going on there?

The striker bolt needs to be loosened up and moved inboard slightly .
When I posted this I didn't realize you were talking about the interior .
The door itself is slightly out of line with the quarter panel . Moving the striker bolt inward will correct this mis-alignment , and it will help with the interior alignment .
The rear seat panels have a metal "rail " in this area underneath the upholstery . Perhaps this is bent .

 

Are you sure it isn't just the door panel edge catching/hitting the leading edge of the rear panel and pushing it inward?

 

I don't own '69 vert, but restored a '72 Lemans convertible years ago that I had for about 10 years. Looks like some type of shoddy body/interior work or incorrect trim panels??? What's the other side look like?

 

Are those the original panels to this car? Or from another 69 convertible?
looks like the door panel is too short and the rear panel is too long. Cant say ive ever seen a vert with the door open but....

 

I thought the same thing but after looking at the latest pics you can see the metal inside the QP jamb is well forward of the door opening line....so it looks like the panel needs to be that long to cover it all. Same thing on the door panel itself.

I think it's a "panel hitting/interference" problem but will wait to hear again from the OP.

 

those are the original panels, since I have own the car, the passenger side is better than the drivers side.

 

I was curious and googled 69 cutlass convertible interior pics, did not realize that was the way they were designed. Seems my Lemans door panels went to the edge of the door like the hardtops but I could be mistaken. After looking again I would say the quarter trim panel is not installed correctly. I would remove remove rear seat bottom and quarter trim. The inner sweep may be bent and not catching in the right spot. Seems like rear seat entry is hazardous with the way they designed those trim panels....lol
