From my memory of replacing the top on my car back in 1990, the well liner is installed at the same time as the top. It's been a while, though, and there may be ways around that.
I don't have any recommendations for vendors as I my experience is 35 years out of date.

In all of the research I've done for installing a convertible top, this one details the process best.
I decided to pay someone to do it.

I'll be needing a top boot at some point too, but haven't really delved into sourcing one yet.

To do the well liner correctly, it is a big job. The well liner must be stapled to the lower rear tack strips before the rear window or top. To correctly install a new one, you need to take the top and window off the lower tack strip and staple all three layers back on one at a time. I'm having a top put on the 67 camaro convertible I just finished. The install cost is $1500 plus the cost of the top and materials from the shop doing that top. I did the top on my 66 chevelle convertible myself 20 years ago. It is not a fun or easy job, but is do-able depending on your ability.
