Roof Drip Channel Question

I am beginning to strip the roof on my 66 project and noticed a lot of buildup in the drip channel (trim removed). I put some stipper in the channel and have come across what looks like a layer of caulk or bondo in there. Is there supposed to be some sort of sealer on the bottom of the channel, or should I clean it completely out?

It's seam sealer. I dug it all out and resealed it.

Correct. The roof panel overlaps the inside of the drip rail and is spot welded in place. The seam sealer prevents water leaks.

As this is my first foray in to the world of stripping a car all the way to bare metal, I have another question about the roof (mostly out of curiosity). As I scraped off my third application of Aircraft Stripper, I encountered several areas where filler appears to have been applied before the original brown primer. The metal below the primer was roughed up with a disc sander. Have any of you seen that done before the original primer and paint were applied, or was it most likely done at a later date?
