66 Toro strange electrical issue

The trunk light will either be on the interior light circuit or the rear tail/ parking light circuit and the license plate lights are on the tail light circuit so yes, they will be out with what you have described. Check the glove box light. If it is working, the fuses are getting power through the heavy 10-12 gauge wire in the harness. If the glove box light does not work and it was working before, you are back to trying to figure out why the 4 lower fuses in the fuse box are not getting power.

OK, so the problem is back to the four lower fuses not getting any power. The correct way to fix this is to pull the harness out of the car and thoroughly go over all wires and connections. This is not easy to do without pulling a lot of the car apart. To start, you need to at least see if you have power going to the red wire attached to the feed on those fuses (this required removing the 2 screws holding the fuse block to the firewall and pulling the fuse block apart). To be clear, the wire circled in the pic below is the one you need to check. If the wire has power, it is likely just a poor connection that you need to clean. If there is no power on this wire it is possible that the wire broke away from the solder joint in the harness when you were replacing the bulb and this may be a job you will want someone else to tackle for you.

How is that circled red wire attached? Is it welded on to the back of the fuse box?

As oldcutlass said, it is a female spade terminal that just plugs on to a male terminal on the fuse block. It attaches just like the brown wire above it (see pic below with the brown wire circled this time). The solder joint I was referring to would be taped up inside the harness. It is not visible.

Sounds like the best idea, how do you get it through the firewall? Looks like it's sealed pretty good down there
