62 Starfire Convertible Frame Problems

I removed the convertible top frame during the restoration process. I disasembled the frame, blasted all the parts, painted them and reassembled the frame. Unfortunately, I did not mark the location of the male hinge bolts and the chrome intermediate hinge bolts. I did take lots of photos so I could get the bolts located close to their original position. I can get the top to land in the visor mounts, but am having a real problem getting the quarter windows to travel in the new weatherstripping, the weather stripping is from Metro. Also, the frame is tight against the stainless moulding on the right side and I have a 1/4" gap on the left side. I do not see any adjustment side to side. The male hinges can only be installed one way.
The shop manual explains how to make adjustments, but does not explain how to start from scratch. It appears that I should start with the male hinge adjustments and then fine tune it with the intermediate hinge. Can anyone point me in the right direction. I have 10 hours in this and it's still not right.
