I am sure I am just not seeing it in the assembly and service manual - For the two bolts? that secure the engine oil pan and trans plastic inspection cover at the rear seal - Are the two bolts used at the rear main seal, different then the bolts used along the reast of the oil pan?

I'm drawing a blank on the oil pan bolts going through the plastic flexplate inspection cover. But the two end bolts near the rear main and the two bolts in the front, closest to the crankshaft are one size larger than the rest of the bolts that run along the sides of the oil pan.
You are definitely missing something. The rear main seal is inside the rear main bearing cap and retained with the two bolts that hold that cap in place. The main caps are inside the oil pan. The pan bolts simply bolt the pan to the block. The torque converter dust cover is retained with four screws that hold it to the transmission bellhousing. The dust cover does not bolt to the engine at all.
