If I remember correctly, it's the opposite of what you'd think. To make the rear end of the hood close further, you lower the front end of the hinge.

It may also help to clean and lube your hinges so they move freely. They may simply be binding from grit or lack of lubrication.

I know this may sound weird but, if the hood SPRINGS are worn you will encounter this problem. Of course proper alignment is necessary. If the hood is aligned and affter closing the rear is raised and will lower after pushing it down, it is usually the springs. Lowering the rear of the hinge will not only mis-align the hood, it will change the the tension on the front catch (latch).

Put a shim or two under the forward bolts holding the hinges to the hood (not the bolts near the rear edge of the hood).

Sometimes the opposite side is pulling down and therefore raising the other. You might try shiming the other hing between it and the hood. This possibly will lower the side you have to push down. Its all trial and error.

Also look on the hinges for worn rivets and or a slot forming around them.

Did you replace the rear seal at the cowl? And if so with what type?
A new foam seal will cause this until it compresses with age and the hard rubber ones will not allow it to seat at all.

when you bolt on the hinge to the fender you should lift the hood up high as it will go with the bolts just loose, then have someone tighten them. my two cents

X2, this is how I got my hood to fit flush at the back, also, the rivets do wear out in the hinges, if the joint is loose a BFH and a dull chisel can be used to tighten loose hood hinge rivets.
