Looking at pic of front cover and see what you mean about the seal position, I don't like it but let's see what others have to say. Makes me wonder if the seal mounting hole location is also off...
I don’t like it either. Maybe the seal has capability to deal with an off-center condition, but twenty thousandths is quite a little. Your vert measurement idea is good, so I tried to use the same...

Is that last picture a ball joint boot that has completely separated?
That last picture is a rubber that has come off of the driver's side upper control arm bushing. One of them, anyway.

Harland sharp shaft mounted rockers with short polylocks works and rubber with steel reinforcement gasket works. No mods
I still had to remove the baffles out of the covers.
