Will the metal covering this small portion of the speaker interfere with the sound quality?
I really don't want to cut the metal if at all possible.

Was there a picture ment to be included? Just FYI unless its a Subwoofer, anything covering any part of the dome/tweeter will interfeer with sound, if the metal is low enough, and you blast the speaker, the doam my hit the metal causing perminate damage. But I can't tell you if its in danger without seeing a pic.

Well, you've got one tweeter completely blocked, so you won't hear that one at all.

How important that is to you, compared to cutting bits off the car, is up to you. I'd listen to it as is and decide whether the sound is good enough that way before making any decisions.

You might consider a speaker system that puts the midrange and tweeters in different places, to get around this problem.

Given that both the "tweeters" on that speaker produce the same frequency, you really aren't losing much. Make sure the speaker is spaced enough away from the deck that under full excursion it's not hitting the metal and you should be ok.
What are you putting over top of the rear deck? make sure it's got some sort of opening or you may as well not have put speakers there at all.

Are you sure that they are?

I've had similar 6x9 speakers in the past with two tweeters, each of which works in a different range.

I'm not sure if they are same range or not. They are from retro sound.

Even if the two tweeters are identical and are crossed over for the the same frequencies, covering one will reduce that range by about 50% (maybe 40%), which will affect the sound. If your speakers had an adjustable crossover (unlikely), you could turn them up to compensate, but then you would risk overdriving them on loud passages and ruining the sound that way.

Drill new holes and move the speaker over a little bit.

quite sure, they don't have separate crossovers for each tweeter.
if you are concerned maybe clear a bit of metal out from above the tweeter, or just make a proper 6x9 hole.
