I have a 425 that was rebuilt in 1986. Never off of the stand since then. I disassembled the block and when I pulled the heads and there is an area of rust along the outside edge, along the water jacket surface. I need to have the block surfaced but one of the head alignment pins has been welded in the block. If I drill this out to have the block surfaced, can I install the head with only one alignment pin and be sure the head is aligned?

I would check with a good engine build shop to see what could be done. Post some pictures on here so others can see the issue.

They probably done it lots of times.

This is the problem. It cannot be pulled out like a normal pin.

Most engine rebuild shops have seen that before. Call and talk to one. May not be a big deal for them.
